So, I have 4 ECS's (no BEC) and a UBEC connected to the power distro board. When plugging in the 4 ESC connectors to the 2.5 board outputs, do I need to remove the power and ground pins from the ECS connectors and then simply apply power to the output rail using the UBEC? JP1 is connected so this will power RX as well right?

You should remove JP1 and power it exclusively from the input side, or put JP1 in and power it exclusively from the output side. Use only one power source e.g. UBEC or 1 ESC.
