Some books (turned into movies) in which the good guys are atheists: the Millenium Trilogy.
Then there are movies which have fun with the idea of religion: Life of Brian, Meaning of Life or expose scary realities of religion (Jesus Camp, many episodes of Bullshit to include Holier than Thou)

Great topic, Zach, and thanks Will for adding in those two movies.

Anyone also want to list movies/TV where atheists are not villains or deluded folks who get their faith back?  For example, Dr. House (of 'House'). He's not a nice guy, but isn't really a straw atheist (or is he?)
