Does anyone have a recommendation for a simple to setup membership plugin? I have a website for a non-profit for which people join for a fee. I need to collect custom membership data, and also have member-only content.

A free plugin that takes a little to learn it Justin Tadlock's "Members"

He offers support with it for $25/year. You can create new roles, in addition to Subscriber, Author, Editor, Administrator. The membership data you're able to gather is basically the info in the user's profile.

You can restrict visibility in whole pages/posts or for content within a page using shortcode tags.

I have used Paid Membership Pro, which has a free version and Members S2. Both are nice and seem to function well.

It probably depends on how you set up the memberships..... if they require approval or payment or both. You would need to look at the documentation (check their websites) on each plugin. I have only used both plugin where approval required.

Members plugin does this and, in fact, I have only used it this way. Administrator is notified when someone registers. I suppose that, if the automatic registration could not be disabled and you wanted an approval first, the admin could set the new registrees to be assigned a newly defined role that did not permit reading of posts, however I've not tested that. My purpose in using this plugin was for building email lists and not really for security.

Premise plugin has a more detailed scope and I have only used it for landing pages and for digital downloads so I haven't learned it's capabilities pertaining to your question here.

I just finished testing a free member plugin that I installed for a parent's group that needed a budget friendly solution. It is exactly as you describe. The plugin is called WP-Members.

With WP-Members, can the new registrant pay for the membership via PayPal?

With WP_Members or with Paid Membership Pro, can you have a totally custom registration/membership form that includes many additional fields?

My thoughts are that S2member is has more options and also has a free and paid version.

You just may have to play with each plugin that you are considering and decide for yourself what works best for you. I set up a testing wordpres website on one of my unused domain names and test themes and plugins to see how they function and if they provide what I am looking for. WPMUdev has some great themes and plugins, they are the leaders in Multisite Themes. They have a membership (Membership Directory) plugin that may offer some options you may like.
