This really depends on the internal culture.  ie you need to find a tool folks other than you will feel comfortable using.  If you love mindmaps, i recommend using mindjet (mindjet.com).  It has a free version that accepts collaborators.  There is nothing quite like the mindmap format for making sense of complex sets of requirements and the relationship between all entities
