I’ve used the Starbucks App to pay for stuff and it pops a QR Code and it seems to work just fine.  Haven’t installed Square though, so don’t know what it does differently.  (same glass).

That's probably because of the reflective nature of the mobile screen, I feel. 

Once I was using keyring app for some coupon for CVS, and the same thing happened there. Those scanners can't scan the screen of a phone. Barcode scanner on POS machines probably can only scan rough surface like paper, and the reflective pattern from a smooth surface like glass is different, and probably can't recognizable.

I wonder if some device have e-ink screen will be much easier for this. If nook or kindle can work with square, then it will be much better. And I would suggest Barnes Noble to look into it, and maybe even cooperate with Square, since they are already working with starbucks at some places. An update of function on e-ink Nooks, and that will be a differentiator with Amazon. 

Or maybe just upgrade all the machines with a webcam scanner.
