NYC is a very complex model to photograph.
It would help if you'd tell at least what you like in general, or what aspects of the areas you've visited already gave you the most satisfaction visually.
I prefer Downtown, but you've covered quite a bit of it.
Try Central Park, the Museum Mile, the Cloisters…

Welcome to NYC!

Don't forget about the Hi-line area and you will spend hours/days photographing NYC inside and out by walking the river front. Museums and jazz clubs will offer respite from the cold weather...

The Top of the Rock, views from atop Rockefeller Center, much better than top of Empire State Building, its all glass, no obstructions for photos.
The Cloisters, restored ancient buildings, northern Manhattan, views of the Palisades Cliffs and George Washington Bridge
Harlem, use a local tour company, guides are lifelong residents and have great stories and trivia about the area, and know the offbeat sights
Museum of Natural History and Planetarium
Subway Art, see website of MTA for info on public art at different subway stations
Staten Island Ferry, it's free, ride it back and forth for great shots of lower Manhattan and bridges
