I've found Duplicator to be bullet proof. Takes a fairly hands off approach to actual management of the backup and it does a full overwrite when you move stuff around but other than that.

If you're looking for something just to do full site backups and movement of sites from a testing to deployment server. Than this will work well. But definitely don't forget to delete the install.php file as it uses mysqli to do database stuff. :/ that's the only downside though.
