We have been using TCPDF, which is an actively maintained derivative of FPDF.

It has a HTML -> PDF engine built in, although it is pretty basic.
We create multiple page certificates of analysis, purchase orders and labels mostly using the native markup.

I think it works quite well and gives you absolute control over page formatting.

We are currently implementing a project using wkhtmltopdf to generate some PDF documents from HTML.  Much less time consuming and you can create a page that is accessible via a website and via a PDF for emailing and they look exactly the same.

I prefer the wkhtmltopdf route as well... it is much more simple.  I have not been able to find a PDF library for PHP that actually makes me... well... happy.  It does certainly depend on what you are using it for and what the needs are :)
